Do use Time Machine? If not, you should buy an external drive (about US$100) and use it. Was your drive readable before the "repair" work was done? It is possible that your old FF profile (where Zotero data is stored) may still exist on your drive.

I'm not sure of what Zotero uses to to grab the PubMed metadata. I just now compared the PubMed XML file that I downloaded on 27 October with the same records downloaded today. The contents of the two files were the same.
