I'm not at my computer so I can't verify this (please correct me if I'm remembering wrong). There used to be a setting in the detailed hidden Zotero preferences to control the auto-delete duration. I believe that the default setting is 30 days.

If you are accessing PubMed via EBSCO, you should try directly getting your records from PubMed. Every day I do a PubMed search, select more than 150 records, save and import the nbib file into Zotero. I use Firefox.
