Why can't I write notes anymore next to an uploaded article?

I've found that when I upload a pdf file of an article, the notes section that used to automatically appear on the right side of the screen associated with the uploaded article no longer appears. How can I access that notes section?

Do you mean you're not seeing the item pane in the desktop app ? i.e. View->Layout->Item Pane ? That's where the Note icon is. Do note that a standalone PDF needs to have a parent item.

No, it's about the note below the PDF in the righ-hand panel. Those no longer exist, there are a couple of threads about this.
It will probably take some getting used to, but between annotations and item notes, most scenarios you could have used them for have pretty close substitutes.
