Highlights disappear

I made some highlights and notes with the Zotero PDF Reader and New Note Editor, but they cannot be extracted by Zotfile(I can copy and paste them). And after some tries of extracting, all these highlights and notes disappeared. I spent 3 hours to recovery them but failed....

    ZotFile doesn't know anything about Zotero annotations. It won't extract them, and if you convert a stored file to a linked file it will erase any existing Zotero annotations, which is likely what happened to you.

    Zotero itself provides many ways to add its annotations to notes — from the Notes pane in the PDF reader, from various context menus, by drag and drop — and those are the methods you should be using if you're using the built-in PDF reader.
