Citatation problems in existing document

I'm having two problems. I'm working on a document with existing citations, and I have Word 2016 (PC) set up so that citations are set to start from 1 in a new section (chapter). When I insert a new citation in between #3 and #4, it numbers it 1. When I hover over an existing citation, it shows the correct information, and notes are still correct and intact. But when I highlight an existing citation to edit it, Zotero won't let me edit and keeps trying to add a new citation. I'm using standalone Zotero, and it is up to date. I've refreshed the document multiple times.

But there also seems to be some confusion between citation and footnote (you can't set up citations to start at 1 in new sections with Zotero; only footnote/endnote numbering and if that doesn't update, that'd be a Word issue).

Which citation style are you using?

I'm using Chicago style. But I think the problem was solved by changing the document preferences from endnotes to footnotes, letting it refresh, and then changing it back to endnotes again.
