Issue with annotations on the pdf made by an external pdf reader
Hi,
I'm encountering this issue that I think is a bug with the Note from Annotations command. If I have an externally annotated pdf (only tested highlights), the first time I run Note from Annotations it will correctly extract all the annotations, but if I highlight further sections in the pdf, subsequent runs of Note from Annotations will not pick up the newer highlights.
Most probably related to this, I've found that:
- if the pdf is viewed with the Zotero internal pdf viewer, that is also enough for highlights added afterwards to not be picked up.
- If I import the annotations to zotero, they first time will be imported, but if I add another highlight in the external pdf reader, it won't be visible (not even as "locked") in the zotero pdf reader and "import annotations" will be greyed out.
- Same if I "Store the annotations" in the file. They will be correctly moved to the pdf, but they won't be visible in the zotero pdf reader at all, neither picked up for import
Is there some kind of caching of annotations? Or some issue I've missed?
I'm completely fine with the annotations stored on the pdf not being editable in the Zotero pdf reader, but they should be visible, right?
Setup details:
Zotero 6.0.4
Ubuntu 20.04.4 LTS (Focal Fossa)
Okular 1.9.3
"Report Errors" didn't report any errors, and I've tried disabling 3rd party plugins, including zotfile, updating to the latest version, multiple restarts, and restoring the noteTemplate to the default.

If so, can you upgrade to 6.0.5 and provide a Debug ID for 1) running Add Note from Annotations, 2) adding an additional highlight in the external PDF reader and saving, and 3) running Add Note from Annotations?
Thanks for the superfast response, following your lead, after a bit of digging, it is a problem with the modification date. I keep my pdfs in a Rclone mount of OneDrive, and for some reason the modification dates don't get updated. I tried with the pdfs in a local folder and everything was fine.
