It's unlikely that's what you want to do. Please remember that any changes you do in the web library WILL SYNC to your other devices, so if you start deleting items manually in the web library (and you have sync enabled), your deletions will propagate to your desktop Zotero, in other words: items in your local Zotero will also be deleted!

There is no need to remove items first, you can just use this option to overwrite online library with the local one. Please read this page to make sure that's what you want.

Alternatively please explain in more detail what you're trying to achieve. If you had a conflict on one item wouldn't it just be easier to just resolve that conflict locally in your Zotero client?
