Merge two word files with references

I have basically worked on two different systems using Zotero with the same account. So I have written different sections in each. I am trying to merge both word files together to form the final copy. Is there a way to copy the content without losing the order of the references?
When I try to copy-paste the information from one word document to the other, the reference gets converted to plain text and doesn't show up in the bibliography at the end.
Is there any way to merge both files without losing the reference data in either of them?

Zotero citations are just standard Word fields, and (depending on your Word settings) you should see the citations highlighted in gray when you put your cursor over them in the new document. You won't get a bibliography in the new document until actually insert a bibliography. A Zotero bibliography is just a representation of the citation fields in the document when you last interacted with the plugin.
For some reason when I copy the citations are no longer highlighted in grey in the new document. They are fine in the old one. When I try to insert bibliography it says I need to insert a citation first.
UPDATE: It only happens when I use a template off of word. It works like its supposed to when I use it with a regular plain word file

You might be able to resave the template file as a .docx or so and then try again.
