What exactly is kept in storage?

If all my data have linked files, what exactly counts towards storage? Should it be zero with only linked files? Do extracted notes count (zotfile) ? metadata (parent entries)?

Stored files and, with the new PDF reader and note editor, image annotations and embedded images in notes. That's it.
