Clean data directory

Due to some duplicates and synchronization problems I have many subdirectories in my data directory containing files that are not indexed in Zotero. For the sake of the discussion, we can just see those directories as random ones created accidentally, but nonetheless taking up space. Is there any way to clean the directory from useless entry?
