Is there a reason why zotero saves some files in two locations, on my pc?

Could you say more? Generally speaking, Zotero doesn't do that.

I guess it is the same place. For some reason I have a Zotero file with some storage listed under "documents" but the same "zotero" file with all the storage under "User". It appears to be the same storage but listed in two places

That's just how Windows lists files -- Documents appears as a special folder but is also just a directory in your user account
