My antivirus identifies a malware which I am not able to cleanup and the same filename seems to generate an error in Zotero.

    That's just potential malware detected in a Snapshot that you're downloading, not in Zotero itself. You should be able to identify the item in question by searching for the alhpanumeric string after /tmp (Y4I...) in Zotero in all fields and tag mode.
