Does the amount of storage we use include PDFs that we have added to item by clicking "add stored copy of file"? I changed a bunch of my large PDFs from "add stored copy of file" to "add link to file" but created no extra storage space in doing so. That doesn't make sense to me.

You can optionally use Zotero syncing and sync an unlimited amount of data — items, collections, notes — with the online library and other computers for free.
You can also sync attached stored files, but there's a limit on how many files you can sync for free. Zotero Storage plans provide you with additional space for that.
