How can I delete an active item bibliography from a libreoffice writer document without future problems with updates?

I’m not exactly sure what you mean. You can delete the bibliography at the end of a document and re-insert it with no problem (just highlight all the text and delete). Similarly, you can delete a citation by just selecting and deleting it, then click Refresh to update the bibliography.

I want to delete the cite in the text and at the end of the document, because I want to replace the bibliography with a more updated one

You can just delete the citation in the text and then refresh. It will be removed from the bibliography automatically.
