Upgrade StorageOnly partial bibliography generated

When attempting to generate a bibliography, in several chapters (saved as separate documents) I only get a very partial bibliography.
I have worked with Russian sources, and when I realized the capitalization was wrong on those sources, and entered the appropriate language in zotero, I was unable to refresh and get the correct capitalization. I then manually changed the capitalization in a number of sources. I don't know if that was the source of the problem.
I tried deleting portions of a document, but the problem wasn't resolved, and at some point zotero was no longer reading the citations that were in the document - ie, it said that it could not generate a bibliography or refresh until a citation as added.

dstillmanedited April 5, 2020@scrowley: Just saw the document you sent via email. Many of those endnotes are indeed just plain text citations at this point. See the linked page for the reasons this would happen. Wouldn't have been something Zotero itself would've done (unless you clicked Unlink Citations by accident).

dstillmanAlso, you definitely don't want to fix the capitalization in the document itself, but those entries were likely already unlinked by the time you did, and that's why they weren't updating to reflect changes in Zotero.
