    You currently have to do them one at a time.

    It's a pain in the back, especially when Zotero creates duplicates from nowhere, filling up eventually the free quota.

    Merging doesn't actually remove duplicate files (it just merges the metadata entries), so it wouldn't help you with the free quota anyway -- but Zotero also shouldn't create duplicates "from nowhere". If you're seeing unexpected duplicates, you should investigate best as you can where they come from and then post here for help.
