I tried to find references on this subject, to no avail.
How can I use Zotero to catalog manuscript primary sources? So far I found nothing...

Primary sources require different form of citation and notes then secondary literature.
For primary sources I need Archive Name, collection name, reference number, inventory number and document number.
and url if the document is digital.
For example, for a Dutch primary source, the reference would be "Resolutions of the States Generaal", Dutch National Archive, collection Staten Generaal, reference number 1.01.02, inventory 3150, fol. 792r - 793r.
Depending on what exactly you cite, you can also include the folio numbers directly in the individual citation.
We'll likely be adding a field for collection in the future, but beyond that archives vary too much too helpfully capture information in detailed fields.
