Hi!

Is there any way to deploy the preferences or better a subset of it using GPO or some other mechanism?

Preferences are stored in the prefs.js in the Zotero profile directory https://www.zotero.org/support/kb/profile_directory

You can add a specific prefs file to your deployment of the Zotero program.
