1. Why can't linked files be used in My Publications?

2. I have deleted all my publications from My Publications (no items exist in that folder now), but I still have the error.

3. When I drag an item with a linked child item and leave the box UNchecked to include files (meaning "Do not include files"), files are included anyway.

That's an internal error — you shouldn't be seeing that. Can you provide a Report ID and the steps you're taking to reproduce that?

Because linked files don't sync, and files only exist in My Publications in order to share them via zotero.org.

Are you sure about that? Note that you'll still see all child attachments in My Publications — including linked files and files you exclude — because it's still the same item that exists elsewhere in your library, and Zotero always shows all child items for context. But they'll be in gray in My Publications, the same as when you search for something and see gray parent or child context rows that don't match the search.
