Is there a way to associate metadata to a file ? What I would like to do is to store annotations for files outside of the file itself (i.e. not embed annotations) so that large PDFs are not uploaded again, and to have a faster sync (especially with applications like Skim or Okular).

Is there a way to do so?

    not that I'm aware of, sorry. One thing you could do is to just annotate PDFs using Hypothes.is (http://hypothes.is/), which stores annotations online. That limits you to using the PDF view in Chrome or Firefox, though.
