I understand where Zotero stores your files from the FAQ. But if you have, say, lots of pdf's on your computer that you've fed into Zotero, does Zotero replicate those files in the new location? Or move them there? Or just store metadata in the new location?

You can either link to the PDF in the current location or can store a copy of the file in Zotero's storage directory. Metadata is always stored in the zotero.sqlite file in your zotero directory. No files are ever moved, but you could delete the originals manually if you've chosen to store a copy of the PDF.
