Upgrade StorageZotero 4.0.8 not saving and filing .pdf on Mac OSX

I am using Zotero Standalone for Mac, with Firefox. Recently I upgraded to the latest upgrade 4.0.8. However Zotero has stopped filing .pdf files through the save file to Zotero button within Firefox. The only way I can save a file to Zotero is by the save web-page option and then I need to type in the citation by hand.
Do you know why this could be happing? It doesn't seem to be the Flinders University server that is the problem.
Any suggestions of what I should do? I was debating reinstalling the software but I didn't want to lose six months of research on my thesis.

I seem to have fixed the problem. I tried lots of things. The thing that seemed to work was restarting Firefox and setting the settings back to default. It seems to be working alright now.
Hopefully it won't happen again. I have found Zotero to be easy to use and stable most of the time. Much better then End Note which is extremely clunky and hard to use.
