Zotero Linking PDFs and Parent Items Automatically for 100s of PDFs

After the latest update, it seems like Zotero covers my needs for my daily work which is reading reports, standards and books.
But, I have already maybe thousand of books that I have annotated etc.
Now, I have worked on one book, and all good. This is my method:
- CTRL + SHIFT + Drag the book, so it stays at its own location - which is my Onedrive.
- Create parent item of the PDF, since most of them does not have metadata. (But some might have!)
- Just my own sake, also create annotation note.
So, I am looking on how to do this for many many PDFs under many many folders, and preferably with a auto sync option so if I upload a new PDF to my folder, it is also taken directly by Zotero.
Any idea?
Or do I need to keep the Zotero only for specific studies instead of daily work, so I create a folder and link few PDFs that I'll work on that specific project.
Those of you have 100s 1000s PDFs, what's your workflow? Have you started in Zotero from scratch?
