The newly added citations or the previous citations?
Generally it would be previously added citations that wouldn't be highlighted, because they were accidentally flattened.
I'm not sure what you would mean by new citations not being highlighted. You click Add/Edit Citation, you pick an item, you press Enter, the citation appears in the document, and then…?
