Journal Abbreviation is not including (.)
This seems like a problem with only a journal, or what I have noticed so far. When I add an article from Angew. Chem. Int. Ed., it appears without the periods. I have tried adding the ref, using pdf, DOI, or Zotero's web importer with the same result. What could be going wrong?
That said, could you provide a sample URL where that happens?
I usually add my refs using the DOI or zotero web importer (added using DOI using the wand icon in this sample case). Here is how it appears on Zotero.

And the create bibliography from the item with ACS style shows as
(1) Wahl, J.; Ahsanullah; Zupan, H.; Gottschalk, F.; Nerlich, A.; Arkona, C.; Hocke, A. C.; Keller, B. G.; Rademann, J. Chemically Stable Diazo Peptides as Selective Probes of Cysteine Proteases in Living Cells. Angew Chem Int Ed 2024, e202411006. https://doi.org/10.1002/anie.202411006.
Technically it should be automatically abbreviated.

But to re-iterate (also answers your question @damnation): journal abbreviations are automatically generated from the journal name when you're using Zotero's Word add-on to cite. Any reason you're not?
OP, this setting is important. Make sure it's on:
