Citations unlinked in my word file - how to prevent?

Hi, I have been writing my thesis for over 3 months. This whole time I have been sending my document back and forth with my supervisor (via e-mail), and there were no problems before. Suddenly, this time, the document my supervisor sent me back (with comments and corrections) has all the citations unlinked.

Now I'm thinking...
1. why did this happen now? there have been no problems before and the citaions were untouched. Maybe this time, my supervisor hichlighted and commented on a certain citation, so that might be a reason?
2. what might be the least bothersome way to correct this problem?
3. most importantly, how to prevent this from ever happening again so I don't have to do everything mannualy next time?

My supervisor is not too tech-savyy, so asking her to edit my work online in office web might be too much of her to ask. Plus I would hate to do that if I was her, I don't like web apps.
