Problems with the display of the “Notes” column
When the “Notes” column is displayed, it is clear that no notes have been taken in the corresponding document, but the number is still displayed. It is possible that the notes were taken in the past and then deleted, but the software has not been updated.

The only way to refresh the notes counts number is to reload the whole library, either by going to another collection and come back, or close Zotero and reopen it again.
