When transferring documents between folders (part of a systematic search), I'm getting different document counts in the target vs where I am copying from - e.g. 80 documents reduces to 78 documents, even when everything in the origin folder is copied across. Are there "ghost entries" being hidden in my default view?

If some of the items in the source collection are expanded (showing child items), and you Ctrl/Cmd-A in the view, the item count in the item pane is going to include those selected child items. After copying into a different collection none of the items will be expanded, so selecting all will only show the count of top-level items.

This probably should explain why reopening Zotero after some hours or a few days, the item count may go down a few units.

I've been noticing this for quite a few weeks, both before and after upgrading to beta 7, as I've been keeping a spreadsheet of my item count and storage space ever since I started paying for storage space.

I never reported it because I've never noticed an specific item missing.
