PDFs annotated on ipad, show up in online library, not syncing on computer

I have been annotating pdfs on my ipad. The annotations show up in my online library, but they do not show up on my computer. I unlinked the account on my computer and downloaded the files from the online library and the annotations still don't show up on the pdfs. Any suggestions?
