Could you say more precisely what you did though? "A BetterBibTeX" is not a thing and if you mean you exported the Better BibTeX, then that's very much also supported on import.
Most importantly, though, Zotero doesn't just delete references (nor does BBT), so very likely, either you're looking in the wrong place or you otherwise deleted the items.

Yeah that's a good point, the bbt-produced bibtex should import without issue with BBT uninstalled.
