    not sure which ZotFile sync you're referring to (ZotFile itself doesn't actually sync anything), but none of ZotFile's functionality distinguishes between links and attachments, so the answer is yes.

    @joscha - in case you're reading along. The makefile incorrectly calls all of this "zotero" rather than "zotfile" - not a big deal, the installed add-on ins correct, but still probably worth fixing.

    Re Zotfile: never mind the Source folder. What matters is the settings in the Zotfile preferences under "Location of Files". In Zotero preferences, advanced, "Files and Folders" tab :

    Though you could delete the original PDFs and use Zotfile to recreate the exact same folder structure again
