Zotfile’s Extract annotations feature is built on top of Zotero’s general (manual) notetaking tools. It was designed to be a static one-time extraction feature (which is how most users seem to use it)

I'm pretty sure ZotFile has always created new notes on every extract annotation.

Okay, the Zotfile preferences are under the Tools menu. I’m not sure if it will help, but you should update to the current version of Zotero (5.0.23).

@bwiernik Hi, I am using zotero 5.0.22 (portable) and zotfile 5.0.5. The issue with the subfolders started when I upgraded to Zotero 5.

What version of Zotero and Zotfile are you using?

I’m not sure if this is the intended Zotfile behavior or not. I thought that it simply overwrote the previous extractions, rather than making a new note. It might be tripping up on your other modifica

(just to be clear -- by "problem" I don't mean it's a bug; writing PDF annotations is a perfectly valid approach taken by some other software, too. It just won't work with ZotFile)

That's a problem with Moon Reader then -- I don't know the app, ZotFile relies on standard PDF annotations of the type created by Acrobat, Preview, FoxIt, pdfXchange (and e.g. iAnnotate on tablets).

ZotFile has never done this automatically/live updated. The only place it does this without an active prompt is when using the send to/retrieve from tablet function.

For ZotFile to move items, they need to be attached to a Zotero item with metadata (that's the "top level item" part of the error message).

I downloaded Zotfile. The General Settings for Zotfile has the Location of Files set to my "Readings" folder, instead of "attach stored copy of file(s)". I then deleted the Storage folder in my Zotero
