Slow performance with thousands of records is not unusual at this time. You can disable or lengthen the time for the messages concerning the slow script speed if they are irksome (but this won't improve performance).

Zotero apparently can't annotate content within html frames. A work around is to snapshot only the content frame (rt click->this frame->show only this frame).

"Standalone" notes are already sortable by name. Notes that are children of an item are currently always sorted by when the note was originally added.
