You give no details about what database.txt actually is. Export from EndNote to RIS & use an '.ris' file extension.

When we write out BibTeX, we send the URL field through with no replacement characters. Maybe the right thing to do is to perform a more limited replacement on imported BibTeX as well?

If the bibliographies use the same system of marks, I don't see why this wouldn't work. It does work in the sync version of the plugin. Haven't tested in the stable version, though. What error do you get?
