Study Workflow: Organizing & Syncing Across Linux and iPad

I’m trying to streamline my workflow for studying and managing resources (papers, books, and notes). I use a Linux laptop and an iPad, and I’m setting up Zotero to organize everything. I’d like to access my resources, notes, and annotations seamlessly on both devices.
Here are the issues I need help with:
1. Arranging Issue
Currently, all my PDFs are stored in Google Drive with a specific folder structure I prefer. When importing these resources into Zotero, I’d like to replicate the same structure. Is there an automated way to achieve this in Zotero?
2. Syncing Access Issue
I’ve set up Koofr WebDAV for Zotero storage, so I can access my PDFs on both devices through Zotero.
- On my iPad, I prefer to read and annotate PDFs using PDF Expert.
- I want to ensure that all annotations and changes I make in PDF Expert are synced back to Zotero and maintain the same folder structure across devices.
- I’d like to access and extract the annotations made in PDF Expert directly in Zotero for further use.
What’s the best way to keep everything in sync between Zotero and PDF Expert while retaining my preferred file organization and annotation workflow?

2. You kind of have to decide between accessing PDFs on iOS through Zotero or using a 3rd party PDF reader/editor on iOS. If you want to use the Zotero app, use the Zotero PDF reader. If you want to use PDF Expert, you'll want to go through some other synced solution, likely relying on zotmoov or the like for semi-automation.
