To reproduce this issue select "Stacked view" (View > Layout > Stacked view), open a PDF or EPUB file, add some annotations then click the three stacked dots in any annotation to open the menu. Notice that it is positioned behind the bottom pane.

martynas_bWe're aware of the issue, but changing z-index won't help here because different iframes are involved. Anyway, thanks for reporting, we'll try to fix that by never positioning popups under that pane.
