Why would you want to deactivate it? The app defaults to downloading on demand, so it doesn't download anything unless you try to open something, at which point presumably you want to open it.
The app is really meant to be used as a companion to the desktop app, so not syncing files that are saved doesn't make a lot of sense. But you can disable saving of files from the Saving section of the settings.
I have copyright-protected ebooks (e.g., from Springer) which I have legally obtained through my school’s library which I would like to be able to open in Zotero’s PDF reader (which is the best I have found for iPad) without worrying about their being uploaded somewhere.
2) Only you have access to your synced personal library. There's no problem adding files to it that can't be shared with others.

That's really a pity... I also do most of my reading on my iPad and I don't need PDFs sharing across all devices.
