  • OK - this is a bit hard and will take a while because the electronic sources are a bit strange - essentially, as soon as something is online you have to change everything, which is a mess.
    Some questions:

For the articles published on the web -
what item type are you using. In what field is the institution?

I have no idea how to deal with the early publication.
But for what it's worth - you have those as journal articles? Would I be able to identify them because they have neither volume nor issue?

I don't think the "partial" collapse in the citation is currently possible. It will do (1-3), but not (1-3, 5).

The "Dans" is because you're working with a French version of Firefox - that's actually "In" of an English firefox. Here is background and how you can switch.
    http://www.zotero.org/support/hidden_prefs#export_and_citation_settings

If you're curious, this is where I am at the moment:
    http://gist.github.com/188713
It gets books, book sections, and journal articles right, I believe.
Go to the page and use the Raw link on the top right to download, install by dragging to firefox.
  • "For the articles published on the web -
what item type are you using. In what field is the institution?"

This one is easy. Although I have the French version of Zotero I assume you should have something like Report (Rapport in the French version).
The field for the institution is "Institution" (this field is available when you use the report item).

"I have no idea how to deal with the early publication.
But for what it's worth - you have those as journal articles? Would I be able to identify them because they have neither volume nor issue?"

Here the doi number is the key. Most journals publish now a non-format (raw but accepted) version of the manuscript. It's considered published even if there no volume or issue number. You can find these articles on the Journal website but they are also available in PubMed and others.
I browsed the different items available in zotero and it looks like a specific item category is needed (such as Revue article - early publication). Then the doi number should appear as a field. Maybe something to consider for the next version.

“I don't think the "partial" collapse in the citation is currently possible. It will do (1-3), but not (1-3, 5).”
How do you deal with the 5 then? Because in this example, the references are 1, 2, 3 and 5.

    Thanks for all your efforts.
  • OK - what I'll do for early publication is to trigger it by the absence of volume and issue.
For the future, rather than create a separate item type, we'd want to take advantage of the csl variable "status", which exists in csl, but not in Zotero.

I'll see what I can do with report - it's an annoying item type because it just maps to book, although that might work well here - I can probably just distinguish between books with URLs and those without.

Yes, the style will do 1,2,3,5 and there's nothing I can do with current csl.
  • OK, that was hard.
I think it looks surprisingly good now.
As I said - the pre-publication kicks in automatically when you don't have at least one of either volume or issue.
The online source is just treated like a book - so if you have a book with a URL it also looks like this, but the report will look right, too.

Even the citations look right - you need to make sure that, when entering multiple citations, you have the "keep citations sorted" option checked. This can not be done afterwards using "edit citation".

The only thing I can't do is text books. Zotero doesn't have any field for that and I wouldn't know how to do that - if you want to we could use the extra field, so you'd put
sect. 12, pt. II, chapt. 10
in the extra field and we could use that. Otherwise you'll need to do it manually.
Csl already has a "section" variable which would be ideal here, but Zotero lacks a corresponding field.

    http://gist.github.com/188713
Use the Raw link on the top right to download and install by dragging to Firefox.
  • Thanks.
Using the extra field to add the section reference seems to be a good idea.
I'm gonna try it today (although I've not figured out how ... I don't really catch what you mean by "dragging to firefox" ... it's probably explained somewhere in the support section of the website).
  • hey - OK - I'm reluctant to do the "extra" =section for the style on the repository, but I'm happy to tell you what to do for custom version of the style.

"drag to firefox" means literally that:
you save the csl file (note that is a separate step!) somewhere, click it and and hold the mouse button, and then drag the file to an open firefox window - you will get a message asking you if you want to install the style, which you OK.
Alternatively you can just use File--> Open File in Firefox

    Looks pretty good.
However a few minor modifications are needed.

1 - For all the items, the page number has to be given in full.
Example: 1075-1081 and not 1075-81 or 101-105 and not 101-5.

2 - For the Articles Published on the Web (report),
    Example:
    Right now it is:
Meste O, Blain G, Bermon S. Time-frequency analysis of heart rate variability reveals cardiolocomotor coupling during dynamic exercise in humans: methodological considerations [En ligne]. Lab. I3S, University of Nice-Sophia Antipolis. http://www.i3s.unice.fr/~mh/RR/2008/RR-08.13-O.MESTE.pdf.

    Correct form:
Meste O, Blain G, Bermon S. Time-frequency analysis of heart rate variability reveals cardiolocomotor coupling during dynamic exercise in humans: methodological considerations [Online]. Lab. I3S, University of Nice-Sophia Antipolis. http://www.i3s.unice.fr/~mh/RR/2008/RR-08.13-O.MESTE.pdf [3 august 2008].

The date ([3 august 2008] in this example) has to be added into square brackets at the end of the reference.
Moreover, although I did the modification you suggested, setting the export.bibliographyLocale preference in 'en-US', it still reads [En ligne] instead of [Online]

3 - For the Book References:
    Example:
    Right now it reads:
    2. Eckberg D, Sleight P. Dans: Human baroreflexes in health and disease, . Oxford: Oxford University Press, 1992, p. 95-119.

    Correct form
    2. Eckberg D, Sleight P. Human baroreflexes in health and disease. Oxford: Oxford University Press, 1992, p. 95-119.

When only the title of the book is cited (and not a chapter), space + Dans: should not be included (means authors, 1 dot, only 1 space and the book title in italic) and the coma + space at the end of the book title must be suppressed. Morevoer, 1 space has to be removed between the dot and the following city (there is actually 2 consecutives spaces)

4 - For the Book Section References:
    Example:
    Right now it reads:
    3. Eldridge F, Waldrop T. Neural control of breathing during exercise. Dans: Exercise, Pulmonary Physiology and Pathophysiology, . New York: Dekker, 1991, p. 309–370.

    Correct form:
    3. Eldridge F, Waldrop T. Neural control of breathing during exercise. In: Exercise, Pulmonary Physiology and Pathophysiology, edited by Whipp B and Wasserman K. New York, NY: Dekker, 1991, p. 309–370.
(With Whipp B and Wasserman K being the Editors and Dekker the Publisher).

The “edited by” and the name of the editors (Whipp B and Wasserman K) are missing while the coma + space are here. I assume the coma + space are linked to the book title whereas they should be linked with “edited by” to the editors (item Edition). It would also fix the Book reference issue.
There are also 2 spaces between the dot and In as well as between the dot and the city instead of one.
Last, it still reads “Dans” instead of “In” although I did the modification you suggested, setting the export.bibliographyLocale preference in 'en-US'.

5 - DOIs and Early Publication in Articles in PresS
    Example:
    Right now it reads:
    6. Karlsson LL, Kerckx Y, Gustafsson LE, Hemmingsson T, Linnarsson D. Microgravity Decreases and Hypergravity Increased Exhaled Nitric Oxide [En ligne]. Journal of Applied Physiology. (9, 2009). doi: 10.1152/japplphysiol.91081.2008 http://jap.physiology.org/cgi/doi/10.1152/japplphysiol.91081.2008.

    Correct form:
    6. Karlsson LL, Kerckx Y, Gustafsson LE, Hemmingsson T, Linnarsson D. Microgravity Decreases and Hypergravity Increased Exhaled Nitric Oxide (September 2009). Journal of Applied Physiology. doi:10.1152/japplphysiol.91081.2008

I got that this one is not straightforward. If possible, [En ligne] or the [Online] equivalent should be replaced by the date into regular brackets (September 2009 in this example).
9, 2009 (09/2009 in the date item when exported form PubMed) should become (September 2009) without coma between the month and the year.
    The URL should be removed

    6- Conference/Congress proceedings
    Example:
    Right now it reads:
    7. Meste O, Blain G, Bermon S. Some considerations on the IPFM model for the heart rate variability analysis. Dans: Computers in Cardiology, . Thessaloniki, Greece: IEEE Computer Soc. Press, 2003, p. 709-712.

    Correct Form:
    7. Meste O, Blain G, and Bermon S. Some considerations on the IPFM model for the heart rate variability analysis. In: Computers in Cardiology. Thessaloniki, Greece: IEEE Computer Soc. Press, 2003, p. 709–712.
The coma + space at the end of the Congress name must be suppressed as well as 1 space between the dot and the city (only 1 space is required).
    Thanks.
  • 1 - For all the items, the page number has to be given in full.
Example: 1075-1081 and not 1075-81 or 101-105 and not 101-5.
I think there is no way in the present CSL processor in Zotero to make an abbreviated page range. If a page number is formatted correctly in your database, it will be correctly formatted in your bibliography.
The date ([3 august 2008] in this example) has to be added into square brackets at the end of the reference.
If a URL & an accessed date is present, the date is added. The CSL file is correct, but I believe that Zotero may default to the short month form ('[3 Aug. 2008]'), instead of the long form that the CSL schema specifies.

I can''t replicate your issue 3 (except for the two spaces). Can you please detail your underlying data? I can get something close to what you specify if I make a book section with a book title and no section title & no editors.

Likewise, if I have editors specified: I can't replicate issue 4.

Many of your issues seem to be locale-specific & have nothing to do with adamsmith's style.
  • edited September 21, 2009
Oh my, let's see: let me go one by one
1 - For all the items, the page number has to be given in full.
Example: 1075-1081 and not 1075-81 or 101-105 and not 101-5.
I can't replicate that. I'd guess that's the way the pages are entered in your page field? There's nothing in the csl that would lead to this.
2 - For the Articles Published on the Web (report),
The date ([3 august 2008] in this example) has to be added into square brackets at the end of the reference.
Moreover, although I did the modification you suggested, setting the export.bibliographyLocale preference in 'en-US', it still reads [En ligne] instead of [Online]
once again, can't replicate: For the locale, did you restart firefox? It needs a restart to take effect. Also, for articles published on the web I put an accessed date in the square brackets - do your entries have an access date? If so it should show upt as desired.
3 - For the Book References:
    Example:
    Right now it reads:
    2. Eckberg D, Sleight P. Dans: Human baroreflexes in health and disease, . Oxford: Oxford University Press, 1992, p. 95-119.
Once again - no matter what I do that's not how it looks for me. First of all that's definitely not a "book" reference - it looks like a book section? Books will not produce the "In".

Could you tell me what you have in which field? That's simply not what I'm getting and so I can't fix it.
5 - DOIs and Early Publication in Articles in PresS
    Right now it reads:
    6. Karlsson LL, Kerckx Y, Gustafsson LE, Hemmingsson T, Linnarsson D. Microgravity Decreases and Hypergravity Increased Exhaled Nitric Oxide [En ligne]. Journal of Applied Physiology. (9, 2009). doi: 10.1152/japplphysiol.91081.2008 http://jap.physiology.org/cgi/doi/10.1152/japplphysiol.91081.2008.
ah yes, that happens when you have both a URL and a DOI. I'll see what I can do. Not easy that one. The date, however, should look right (September 9, 2009) - that's because it's not correctly specified in your date field (Zotero just recognizes day and year)
    6- Conference/Congress proceedings
that's the same problem as book section - tell me what exactly you have in your fields and I'll fix it.
  • edited September 21, 2009
1 - My mistake ... it's because of my database

2- "For the locale, did you restart firefox?" yes ... still doesn't work
"For articles published on the web I put an accessed date in the square brackets - do your entries have an access date? If so it should show upt as desired."
The Date item was filled but not the Access date. I did the modification and it works great.

3- "Once again - no matter what I do that's not how it looks for me. First of all that's definitely not a "book" reference - it looks like a book section? Books will not produce the "In"."
Once again my mistake. Damned I'm tired. I aplogize.

4- "Could you tell me what you have in which field? That's simply not what I'm getting and so I can't fix it."
    Item type: Book section
Title: Neural control of breathing during exercise
    Author: Eldridge, F.L.
    Author: Waldrop, T.G.
Book title: Exercise, Pulmonary Physiology and Pathophysiology
Edition: Whipp B and Wasserman K
    Place: New York
    Publisher: Dekker
    Date: 1991
    Pages: 309-370

5- "The date, however, should look right (September 9, 2009) - that's because it's not correctly specified in your date field (Zotero just recognizes day and year)".
I used the PMID identifier (PubMed) to get this one. Indeed Zotero did not properly recognize day and year. I had to manually rectify the date.
    Now it reads:
Karlsson LL, Kerckx Y, Gustafsson LE, Hemmingsson T, Linnarsson D. Microgravity Decreases and Hypergravity Increased Exhaled Nitric Oxide [En ligne]. Journal of Applied Physiology. (Septembre 2009). doi: 10.1152/japplphysiol.91081.2008 http://jap.physiology.org/cgi/doi/10.1152/japplphysiol.91081.2008.
Do you think you can get ride of the [En ligne] and the dot between the name of the jounral and the date.
    + URL suppression

6- "tell me what exactly you have in your fields and I'll fix it. "
    Item Type: Conference paper
Title: Some considerations on the IPFM model for the heart rate variability analysis
    Author: Meste, O.
    Author: Blain, G.
    Author: Bermon, S.
    Date: 2003 September
    Proceedings title: Computers in Cardiology
    Place: Thessaloniki, Greece
    Publisher: IEEE Computer Soc. Press
    Volume: 30
    Pages: 709-712
If I add the Conference Name it shows up in the reference.
    Many thanks.
  • OK - I'll try my best on 5 - but that's a bit messy.

    2) please open a separate thread describing exactly what you do. This is an issue unrelated to the style. There's also a "locale switcher" plugin by lemaxx that he announced within the last couple of days - try using that if you want?

    4) Ah yes - that's also a data issue: The edition should be a number (e.g. if a book is in its 3rd edition). What you want is to add the editors as authors, and then change the field next to them from author to editor by clicking on the small arrow to the right.

on 6) I'll have a look. But I think if the style looks incorrect only for items where the conference name is missing I'll not put a lot of effort into fixing it. To me, every conference has a name.
  • Thanks.
Don't bother for the conference name issue. I won't fill it in and that will do it.
  • edited September 21, 2009
OK, I've changed the gist above
    http://gist.github.com/188713
The conference style is fixed now and should work with and without proceedings and/or conference name.

    5) should work now (and I hope no code purist ever looks at this. What a mess of ifs...)

I've commented a little in the style for future reference, but essentially here's what it does:
    1. If an article does not have at least one of volume or issue, but does have a DOI:
use the preprint format as outlined above. (without page numbers, even if those are provided - the style doesn't call for them)

    2. If that article _also_ does not have a DOI but does have a URL - it gets treated like a regular online resource.

    3. As soon as a journal does have either an issue or a volume number it gets displayed regularly if it has a page number, or as [online] with URL if it doesn't have a page number but does have a URL.

Edit: Needless to say, please test and report back.
  • Great job !!!
    Thanks again.
You mentioned that most of the formatting issues may come from database. That was right for a lot of them.
However, if the last version of the style everything looks great, I still have one issue that I can get ride of it: the spaces.
    - On book references, there are 2 spaces instead of 1 between the dot following the title and the place.
    - On book section, there are 2 spaces instead of 1 between the dot following the section title and the “In:”, as well as between the dot following the Editors’name and the place.
    - On report (articles published online), there are 2 spaces instead of 1 between the dot following the “[Online]” and the institution name.
    - On conference/congress proceedings, there are 2 spaces instead of 1 between the dot following the proceedings title and the place.
I double checked my database and can’t see what’s wrong. Any suggestions?
Moreovoer, I can’t also get ride of the dot between the Journal Name and the date between brackets unless I do it manually on Article in Press references (the ones with the doi).

Last, I contribute to a newsletter which is read by many peoples in the physiology field.
I want to inform them that the citation style of all the American Physiological Society journals is available in Zotero.
When do you expect to publish it in the citation style list?
  • hmm - I don't get the double spaces, weird.
Have you tried with different items? You get this all the time?

If so, could you export all of those (without attachments) to an rdf, zip it and send it to me? I'll send you a message with my email.

The style will be published within 24hs once we got this sorted out.
  • The double spaces are present. I didn't spend a lot of time trying to fix it (A LOT of these issues are due to the over-use of prefix/suffix & the under-use of delimiter, I think), but the specific gripes should mostly be addressed in:
    http://gist.github.com/191280
  • thanks - but this is strange - I don't get the double spaces either in chrome or if I use create bibliography within Zotero. Any idea why?

They only appear when using the plugin.

Yes, the style isn't very clean, sorry about that. This is only partly my fault, though - NLM is a total mess, so starting from that probably wasn't a great idea.
  • edited September 22, 2009
So I tried the different items and as noted by noksagt, it is still present.
I exported the 5/6 references I gave you as example all along the procedure.
Thus if you still need them, just give me your email.

In the mean time I'll try noksagt link.
  • "The specific gripes should mostly be addressed in:
    http://gist.github.com/191280"

Nope, it's worse in my case (only local?).
Now all the spaces around comas, dots, etc. have been removed.
  • I don't get the double spaces either in chrome or if I use create bibliography within Zotero.
Are you sure? Have you tried copy/pasting and/or searching for two consecutive spaces? I believe that french spacing is hard to spot in the default Firefox style.

My fault. I was trying to tidy up the tabs in the file.
And I've now cleaned them up in the latest version.
OK - so chrome just doesn't do double space, no matter what you do.
Again, it isn't necessarily chrome. It is Firefox & Firefox is following the HTML spec in doing this. Runs of spaces are shown as a single space. There are "work-arounds:" we could use non-breaking spaces, but it doesn't seem like the right thing to do.
  • yes I'm sure: I've copy pasted after create bibliography to Open Office and toggled to view hidden characters.
I don't get double spaces in chrome (I can specifically select the one space and there also isn't a double-space if I copy and paste) .

I see double spaces if I use the plugin and if I export to RTF and open in Ooo.

    I'm confused.
  • OK - so chrome just doesn't do double space, no matter what you do. That's what messed this up. I assume the same is true for copy to clipboard.
Sorry - this would be good to fix - double spaces happen very easily in style creation and chrome is such a nice way to check styles.

    Yep, you fixed it.
    It looks good to me.
  • great.
Richard (hello neighbor btw - I'd never made the connection - wondered who that NU guy was who did all the style editing) can you upload the style when you're happy with it? I'll take care of the dependent styles then.

Again, it isn't really an issue with chrome or something to fix: Firefox just obeys the HTML spec of ignoring consecutive whitespace (except for non-breaking spaces or pre blocks or when css specifies something else).

It might be nice to have a toggle to switch the CSS white-space property to change between a "web" view and a "printed" view, but I think everything is working as expected in the absence of styles.
  • thanks, get it.
Yes, a convenient way to set the css white-space to pre would be great - though probably not Zotero's job.
  • (hello neighbor btw)
    A couple timezones away, now...
can you upload the style when you're happy with it?
Done. Feel free to update it, though. It is named 'american-physiological-society.csl', as JAP is but one journal that uses it.
  • csledit.xul and cslpreview.xul already use white-space: pre-wrap. From a very quick look, I'm actually not sure what's going on here, because multiple spaces do render for me in csledit with, e.g., APA, but they don't seem to with the style above.

(Also, referring to these tools as "chrome" probably isn't a good idea, since—aside from the Google browser—"chrome" really just refers to the scheme from which all privileged files are served in Firefox.)
  • The style is now available on the repository
    install from:
    http://www.zotero.org/styles/american-physiological-society/dev?install=1
(it currently still says invalid due to a typo, but I fixed that and it should be correct soon. Anyway, the style works already).

All dependent styles are up, too.
