Hello rmaylow, your problem does not sound like the issue I was having. Your mention of blue links and annotations suggest you are doing something else.
Zotfile allows you to export a PDF to tablet, annotate it and import it back again. Otherwise I am not sure what you mean.
Zotero also bundles the original PDF and the annotated PDF created by ZotFile as children under the main reference. These links are actually gray.

I would suggest you create a new post and actually spell out what you are trying to do, what you have tried and what you think is wrong.
Good Luck Simon
The original PDF and annotated PDF are listed as children under the reference (1in picture). The URL where the reference was acquired is stored in the URL field in the reference database entry (2 in picture).

I'm really sorry about what I meant maybe it wasnt clear enough (i'm french).
Let me try to explain myself again ;
I extracted annotations from a pdf, a file name extracted annotations was create. Everything is in there, notes and highlight with a blue url at the end of each of them.
Issues is I can't open the pdf from my notes when I click on the blue reference.
For an exemple with https://imgur.com/a/Jo135DN
(Hao and Lee, 2004:491) in this case that reference should open the annoted pdf at page 491.
In my case, it does nothing when I click on it.
Now I understand :)
Clicking on the hyperlinks in the notes section created/populated by ZotFile does not actually open the PDF let alone the PDF to the right page!
I have tested my system and found the same thing! When clicking on the link it complained that I did not have the PDF reader setup right (see images). I then populated the missing about:config value to the PDF appropriate to my system -- that is Atril -- but the link still did not open. I then installed okular and tried again, but this did not work either.
There does seem to be a bug here.

@adamsmith is this enough data to clarify the issue? It seems from the last image that the cross-reference is pointing to the Zotero collection in the default profile rather than the ZotFile collection.
