Duplicate references after setting up a group library

I recently set up a group library online, as I want to share references with others. I did this on a different machine, with a different zotero account. I deliberately only put up one collection in my library (having exported the references in order to import them on the second machine). I went to these lengths because I was not sure what would happen and didn't want to mess up my 'main' library.
What did happen, which bemuses me, is I now have many duplicate references in my main library (even ones I didn't put online). I have not syncd on the main machine. The date of the duplicates is the date I put the references in the group library.
Why did this happen and how can I stop it happening again?

Are you saying the main library is not even synced? Because then the only way you'd get duplicates there is with something that happened locally.
I deliberately haven't set up auto sync on any machine because in my experience it slows everything down. Are there any other settings that could affect this sort of thing?
