Is it possible to download both the main article and the Supplemental Info as PDFs, with Zotero? What settings have to be changed?

In most cases right-click on the link --> Save link as Zotero item and then drag to the item will work.
There are many journals which allow supplementary info for their papers. I'll give you some examples next:

I don't see any "Save link as Zotero item" after I right-click any link... I use the standalone Zotero and the chrome addon.

If you think not everyone needs to download the supp. info., maybe you can add 2 options: to download only the main text or to download some of the relevant attachments (where the user can select which of the things Zotero can download to be really downloaded and added to the database)

download the file and attach it - it's three clicks, pretty acceptable IMHO.
