Are all items in a sub-collection automatically in the main collection?

Are all items in a sub-collection automatically in the main collection that its a part of? or do I have to move all of the items from my sub-collection to the bigger folder that its underneath?

No.

But you can toggle View → Show Items from Subcollections if you want.
