Collection become whole library

I noticed a duplication of one of the subfolders, clicked on both and verified the same content was in each before deleting the one. Then I opened the remaining folder to see the whole library within the folder and I am unable to delete it. I then noticed another duplication and to see whether it would happen again, I repeated the actions and it did exactly the same thing. Now I have two subfolders containing the entire library and the two subfolders are missing. There is now another duplication folder again, but I am leaving it alone this time. What is this error and how can I fix it?
