To clarify - is this where the PDF should be or the snapshot?

Zotero works, but Firefox window automatically closes "Installing Zotero Word for Mac Integration"

I tried checking the last post, but my problem seems to be different. My Zotero works fine, but every time I try to open a Mozilla browser, I get the error message "Installing Zotero Word for Mac Integration" and it automatically closes the Mozilla browser on me, so I can't use Mozilla at all.

I have tried un-installing and re-installing the latest version (12.0) of Mozilla and that doesn't make a difference. I've tried sending error reports to Mozilla but haven't heard back front them. I also tried disabling all my add-ins (including the Zotero Word for Mac Integration) but that doesn't make a difference.

Update: I tried to grab document from another library (Oxford Journals), and got same mess result, so it has most likely have something to do with remote access. Don't know what to do and really try to avoid download every single paper manually.

Access to papers goes like this: I login to my University library, then remote access to another library and login there too. Only when logged to both places, I can access research papers freely. Also, url from remote library changes, with inserting name of my university like this:

It will be of no use as I access it through proxy access from my University to Wiley library, and obviously I can't share login data.

I just spent around 2 hours on online library (wiley), searching for research papers. Added quite a few in zotero library.

the latter. Zotero guesses PDF metadata - first by trying to find a DOI and looking that up, then by trying to find the article on google scholar by searching for a phrase from the first page.
Neither system is failsafe.

Is anyone else having problems with PDFs that somehow pick up and enter erroneous metadata when you run that function? Out of about 30 I ran today, so far 2 of them came out *really* wrong -- not the same topic or journal or anything at all. Is there a known issue that needs fixing? Or is this just something that happens and you have to keep a sharp eye out?

you get what you may find to be a better view of all collections, but that's the only possibility atm.

Zotero doesn't do well with PDFs that have a lot of clutter on the first page (such as Nature pdfs) - the way to go would be to use the Zotero Nature translator via the URL bar icon, which imports PDFs and works well.

From that error, it looks like at least one of your files has an invalid path. We should probably just ignore the files in that situation, and I've corrected this for the next release. Try installing the 3.0 branch dev XPI, which includes this fix, and perform the import again. Assuming it works, you should reinstall Zotero 3.0.7 afterwards.

Thanks Dan - this is good to know. So I am correct, then, that if a user has editing permission and deletes an item from a group library from within their Zotero package (Firefox or standalone), then the item will be deleted from the group library on the website (i.e. for anyone who accesses the group library)?

dmcfee: What do you mean by "see"? Zotero is a database—it gives you various ways to sort and organize the data. Generating a report or bibliography for 11,000 items would freeze Firefox/Standalone for a very long time and/or cause them them to crash. (If you really want to try, put all your items in a collection and generate a report or bibliography, but you might want to make other plans for the day.)

Before I worry whether or not my sync feature is working (I can't tell), I want to compare how many resources are showing up in each, to see if there seem to be any missing. The online library gives me a total count for the library as a whole as well as for each collection. How can I get those numbers to display in the library on my computer, to see if they match? (I have nearly 2000 resources, it looks like, so don't want to go through and compare if the numbers jibe.)

I guess you mean "Restore to Zotero Server"? (Data in Zotero isn't called a "bibliography" until you actually create a formatted bibliography in a citation style.) Just for future reference, note that, as it says in the preferences, the reset options are not meant for troubleshooting, and they usually just make things worse.

In any case, from your debug output it looks like what you're getting are file sync conflicts, not data conflicts, and the reset options have no effect on file conflicts. Somehow all the file modification times on your WebDAV server are from December 2010, whereas your local files are (mostly) from 2009. Perhaps you somehow overwrite all your WebDAV files from another computer in December 2010?

Assuming the files haven't actually changed, we should be able to skip the conflicts, but that's not done currently. We can't fix this on the 3.0 branch, but if you quickly click through all the conflicts once—I believe Zotero should default to the most recent timestamp, so you shouldn't need to review each one—this should go away.

I am new to Zotero and recently joined a group library which has way too many files for my storage capacity. Is there some way to delete the attachments from some or all of the items from my "local" group library without deleting them from the "parent" group library on the website? I have turned off "sync attachment files in group libraries using Zotero storage", but it seems that when I delete an item locally it is still deleted on the website. Thanks for any help.

Zotero standalone (v 3.03 and v3.07) connect to the internet just fine through a http proxy gateway on my LAN. It retreives metadata for pdfs without a problem.

However, when I check for updates, it fails with the following message:

Update server not found (check your internet connection)

tracing the network calls by


strace -f -e trace=network ./zotero &>log

shows that for metadata retreivals, it correctly connects to the proxy server (set in both the gnome and bash env) but for the update, it ignores the proxy and tries to directly connect to the net.

A fix will be greatly appreciated.

There are three errors in that error report, all of which should have appeared in dialogs when you clicked the buttons in the toolbar. Are you saying that you're not getting any errors at all? Or is there some functionality in particular that isn't working? Also, does Zotero work with a new document?

I didn't think you could just set dropbox to only sycronize certain folder (don't you have to place items inot the dropbox folder?) but if you can, yes this should work.*
It's not officially supported, so no 100% guarantee, but I see no way how this could affect your database integrity.

* If you can't, you can achieve the same by placing a symlink to the storage folder into the dropbox folder.

Note that this does not have to refer to the note you're trying to edit. Zotero will highlight the affected citation.
usually this is the result of one of three things:
1. You have deleted a duplicate copy of an item, but it happened to have been the copy that you inserted in the document. For you it would look like you have the item in your library - but not for Zotero
2. You exported your library and imported it - after doing this, Zotero will not recognize any citation in documents predating the import/export
3. Someone else inserted items in the document.

You should just replace the items in question.

Hello,
I would like to use my Dropbox account to synchronize attached files in my Zotero database, by I heard that Dropbox could corrupt Zotero database.
Would anyone be so kind to tell me if this procedure will be fine?

1) Uncheck sync of attachments with Zotero. (I wouldn't sync the attachments, but library would be still synced, right?)
2) Set Dropbox to sync just STORAGE folder in Zotero directory (This will sync the attachment without messing with Zotero database, right?)

Ich sitze gerade in den letzten Zügen meiner Examensarbeit und nutze bisher den Harvard Reference format 1 (author-date, German)-Style. Grundsätzlich alles super, ABER:

Mein Prof will in der Bibliographie Vornamen sehen. Alle Styles mit Vornamen, die ich mir bis jezt angesehen haben, haben dann andere "Macken". Der Harvard Reference format 7 (author-date, German)-Style ist eigentlich super, wenn er nicht bei dem Zitationsstil, sofern mehrere Quellen angegeben werden "u.a." schreiben würde. Da ist wiederum der format 1-Style besser.

Kurz:

So sollte bibliographiert werden (entspricht Harvard Reference format 7 (author-date, German):

just to be clear - the fact that this is at all possible is more a fluke than a feature. Inserting standalone notes into a document has never been a supported feature.
I think it's worth thinking about better ways of introducing notes into the citation process, but I doubt this will happen anytime soon. So you're not missing anything, this just isn't supported.

Thanks. I'm just surprise that it inserts something, and I wonder what CSL variable is used to render it. Title, perhaps? In any case, the citation processor will not modify the content; whatever is received in an ordinary field as input will be output verbatim.

Zotero causing Firefox windows to freeze or fail to open

I made a new profile and checked it with only zotero and CT and the problem still occurs - more likely when no page is opened, but also with multiple tabs.

I don't use FF hardware acceleration, as it is draining power and raising GPU temp. with no performance gain.

I use hibernation and sleep modes very often and I have many problems with Adobe Flash (the flash plugin needs to be restarted after system wake-up, because it freezes after short, first playback) but I can't tell if it has any impact on the FF behaviour.

You create you bibliography and stand alone notes in Zotero. You then open your document that is to have footnotes/endnotes added. The bibliography items are added (in Word or Open Office) with no problem. The stand alone notes on the otherhand are truncated (footnote/endnote no difference). They appear essentially the same as they do under the Title bar index in Zotero.

It's not clear to me what people are doing here. Is this about text entered in the Extra field of a Zotero item, or proper note items (either standalone or attached to an item) that are somehow being sent to the CSL processor for insertion into the document?

With respect to the note truncating, I'm getting the same with both Microsoft 2003 and Open Office 3.3.0. Presumably Zotero 3.0 makes a title out of the first 83 characters of a stand alone note, this makes sense for an index but when the note is being inserted as a footnote or endnote the full text database entry should obviously be used. Inserting a note title makes no sense and will only annoy readers.

What are we missing here?

I would vote against this feature. If you have a lot of changes to be synced and are on slow internet connection, syncing can take minutes.

Consider that you need to reboot your computer: In this case waiting minutes for firefox to quite would not be considered a feature, but a bug by most users.

If you have chosen "sync automatically", Zotero synchronized very frequently. (If it does not, then there is a problem wit automatic sync that needs to be addressed)

When making use of the Basic Search field, I suspect I am not alone in "filtering" my search by first selecting a particular collection before typing in my search string, rather than searching on the whole library. Of course sometimes my memory has failed me and the item is not found in the collection I'd selected. It may even be in a different library in my account.

But each time a different collection or library is selected, the Basic Search box is cleared and the search string must be retyped. There is no option to make my search string "stick" while I poke around amongst my libraries and collections.

Compare this to Thunderbird's Quick Filter bar "pushpin". (I took a screenshot forgetting that I cannot attach one here. There is a screenshot & description of the Quick Filter feature at http://arstechnica.com/information-technology/2010/06/thunderbird-31-arrives-with-new-filter-bar/ for anyone who is interested in this post but does not use Thunderbird).

Click on the pushpin icon and it turns red and has the effect of making one's search string stay in the box even when switching one's view to a mail list in a different mail folder.

I would love to see a "sticky search" pushpin added to the Zotero interface!

We're experiencing problems with the bibliography/reference list in the end of our paper. When we try to refresh the citations in the document new citations are not added to the bibliography. Thus, there are no problem with adding citations in the text, but they do not appear in the reference list.

Me and my co-writer share a zotero group but I believe that all references has been added on his computer (Mac OSX 10.7.4, word 2011, zotero plug-in in Firefox v. 3.0.7) although I have also been working in the document without handling any references...

I hope you can help me!

I can confirm that there is some sort of problem saving a snapshot of that page. When I try (in FF 12 on Mac OS 10.6.8) to save a snapshot, this is the result

-- an item with a snapshot icon appears in my Library
-- the "rainbow wheel" spins on my Macbook while Zotero is working on the snapshot
-- Firefox then puts up a modal alert that says:
"Warning: Unresponsive script
A script on this page may be busy, or it may have stopped responding. You can stop the script now, or you can continue to see if the script will complete.
Script: resource:///components/nsPrompter.js:466"
(buttons: Stop script | Continue)

regardless of which button is selected the result is:
-- only a link to the page, not a snapshot, is saved
-- the item's icon has changed to a link icon, not snapshot icon

Evernote* does successfully take a full-page snapshot at that URL. You can then right-click on the item created in your Evernote inbox and export the note as html. Ignore the "Resources" folder which contains only some navigational buttons from the web page -- import the html document into Zotero.

Clunky workaround, to be sure, but if you must preserve the page as html (as opposed to simply taking a screenshot) this will work.

* Evernote accounts and the application [Mac or Windows only, plus mobile apps] are free at evernote.com, and install the plug-in for Firefox. This is not meant in any way to promote Evernote over Zotero ... Evernote is simply not a robust research tool (though it does have its own advantages and I enjoy it for personal scrapbooking)

Hi all,

after upgrading to 3.0 I got suddenly 226 conflicts to resolve during sync.

Because I didn't want to resolve all manually and because I knew that my local repository is the right one I tried to reset my sync to the server.

But although the bib on the server seems to be completely empty (in the online-view) I get the conflicts again as soon as I try to sync again.

Any hint?

If you still care to troubleshoot this,

Turing off one of them eliminates the issue.

Were you testing this with just Zotero and Colorful Tabs enabled? If not, then you could try testing with just those two.

Are you able to reproduce this on a fresh firefox profile with Zotero and Colorful Tabs. To create a fresh profile, start Firefox with "-p" command line option. You can delete the new profile later.

Maybe Dan has some other ideas, but as he mentioned before, this could be specific to your system, which would make it really difficult to trace.

I've actually seen similar behavior on a Windows XP machine over Remote Desktop connection. Firefox didn't have Zotero installed on that machine and I can't even reproduce it any more. I think it's probably unrelated, but maybe it has something to do with hardware acceleration.

The developers read every thread, including the one you posted last week. No response usually means that nobody has anything of value to contribute just at that moment. SALT last updated their style file in 2007 & was developed when the author was a graduate student. I didn't see the java source, despite them using GPL libraries. It seems fairly abandoned to me & I don't think it took off (or was meant to). In any case, this seems tangentially related to Zotero (at best).

Is anyone in the Zotero community familiar with SALT? It's a tool to add semantic annotations to either Latex or MS Word documents. I have not been able to get it to work properly and (after writing but not hearing back from its developers, who I think are based in Ireland), I am not sure it is still active. However, I've looked at their code and found it relatively easy to create a few Latex macros which achieve the effect they are aiming at: namely, to create special annotation environments which may or may not be printed in visual text (they can be suppressed while generated a document), but can always be scanned by external tools. I'm taking an existing article and putting it in this format to add to my library. SALT annotations include things like "motivation", "claim", etc., which are pretty self-explanatory. Annotations which are printed can be set off by using different colors, or printed in page margins, etc. It seems like a good way to create a kind of "open-edit" framework where people can add their own annotations to existing papers; like responding to a "claim" section by observing that the text does not actually support the claim. Anyhow, if there are several SALT-like documents available I could start a group around them, but I'm wondering if anyone else is using or has heard about these techniques. Thanks.

Citations I have been pulling from Pubmed seem to be pulling the "Publication" field from the "alt text" of the journal title instead of the full title of the journal itself.

For example, this article
yield a Publication of "Cancer epidemiology, biomarkers & prevention: a publication of the American Association for Cancer Research, cosponsored by the American Society of Preventive Oncology" instead of "Cancer Epidemiol Biomarkers Prev." Maybe the alt text used to provide the correct information and something has changed in the format?

It wouldn't be as useful as when clicking URL in that column takes to URL destination.... And if URL would be displayed in item details (of web page with snapshot), it adds too little to usability.

Just a quick thought, but I think if someone really wanted to make an addon for zotero that would work like word/LO addons, you could do something like RTF scan, except that you would format the citation and bibliography and enclose the formatted string inside curly braces (or something else that's Zotero specific), possibly along with other metadata needed for updating. This way you could see if there are any errors that need to be fixed in Zotero library and Zotero would know what to update. It would be a little messy (perhaps use some tiny font for the extra metadata?) when you're writing, but once you're happy with the results, you could finalize the citations by making Zotero remove all the formatting and extra metadata.

I am trying to take a snapshot of the Rio+20 Messages of the World: http://www.uncsd2012.org/rio20/index.php?menu=117. I have attempted to take a snapshot of this page several times before; however, once the snapshot is taken none of the comments show up. I really need to be able to preserve records of the comments that are being made.

I have my Zotero preferences set to automatically take snapshots when creating items from web pages. Is there anything else that I should be doing in order to make the snapshot of this comment page more successful?

If you haven't tried so yet, can you try disabling all the other addons and see if firefox still fails to restore/maximize?

Some other things you can try to help troubleshoot this:

Go to Control Panel->System

What's your System Rating?

Then go on to Advanced system settings->Advanced tab->Performance(box)->Settings->Visual Effects

Which items are unchecked?

If you select Adjust for best performance (or appearance), does the problem go away?

This feature doesn't support updating citations after they've been inserted, so it's not really different from what you can achieve by dragging a reference from the Zotero pane into a Google Doc. As far as we know, there's no API that would permit updating citations after insertion, either.

1. Yes, sometimes there's some flickering as if the window was maximized for a very short time.
2. Not sure, but I believe that sometimes I get the FF top bar which can be then maximised.

3. Shift-right-clicking (never knew this one!) allows to choose "restore" and "maximize/minimize". If I choose "restore", the window is restored with a limited size (maybe half of the screen?) and then can be maximized. If I choose "maximize" nothing happens except FF is turned into that state, because "minimized" option is active - so FF seems to be switching without visible effect.

The "shift-RMB-restore" can be a temporary solution of this issue.

I'm using the following plugins:
Adblock
British English Dictionary
ColorfulTabs
Download Statusbar
Fast Dial
mouse gestures
no color
quick drag
tab mix plus

Though I never had problems with even more of them and Zotero.

Just two details more:
- it seems, that the AeroUI window preview doesn't work for minimized-frozen FF (while it simultaneously work for other apps)
- other instance/window of FF can be opened even if the previous is frozen

As far as I've been able to tell, the way they insert citations is by inserting formatted text and then ignoring where it came from, which is no different than drag/drop from the zotero client (except docs offers no options for formatting). As far as I know the issue of Google Docs lacking the API features needed for word/open office level integration still remains.

Google docs has just integrated a new feature which they call the "Research tool" - described here : https://support.google.com/docs/bin/answer.py?hl=en&answer=2481802&p=documents_research
It's essentially a fairly standard google search, but the interesting bit is the option to cite the results. It automatically inserts a footnote and a reference like this : " "Handicap - Wikipedia, the free encyclopedia." 2004. 15 May. 2012 " There is no way to customise the citation format and it's limited to the kind of thing you can find in a google search (options are "everything", images, and quotes).
Obviously this is very basic, especially when compared with what the Zotero plugins for Word/LibreOffice can do - but I thought it noteworthy. It shows the google folks are conscious that citation is an issue. It also makes me dream of there being a similar search column on the right hand side of my google doc which would search my Zotero database rather than google...
I know nothing about the Google Docs API, but I fear it would not stretch some kind of piggy-backing by Zotero on this rudimentary citation mechanism? Can anyone comment?

Better 'eprints' compatibility would help me a lot.

Unfortunately, as far as I can tell, there is no standard for eprints metadata. The closest thing to any sort of schema documentation that I found for eprints comes from a third party site. If there is a standard of any sort, or if you can find a link to the default fields that ship with EPrints, we'd be glad to support it.

Zotero works brilliantly for a few references (eg http://doras.dcu.ie/16915/)

That page has a DOI, which is recognized by the DOI translator, which is why it works quite well.

At least with the new version of the translator that I'm finalizing, a lot of the metadata is being picked up from the DC schema. Unfortunately, it's recognizing the item as webpage, which causes most of the metadata to be dropped. I will try to improve the recognition. The new translator should be out soon.

Are you also seeing the flickering describe by ChrisDann above?

when minimised, not maximising again. Clicking on the tab in the Systray causes the screen to flicker but does not maximise the window.

If not, then do you see any part of Firefox window open (like the top bar) when you try to restore it from the minimized state?

When minimized, if you shift-right-click the firefox icon/bar and select restore, does that do anything? Maximize? If you select Move, hit one of the arrow keys on your keyboard and then move the mouse, does a window appear?

What add-ons do you have installed? (if there are not too many to list)

Just for the record, exporting and reimporting a library is not recommended. You'll lose Date Added/Modified timestamps, you'll lose links to citations in word processor documents, and you might lose or mangle some other data in various places.

I gave up. As explained I am not currently doing any work that requires the facilities Zotero offers, so just uninstalled it. It is frustration though if the Zotero Geeks can't sort it out. Really, I can just share an entire library. I currently have a library with about two dozen collections in it. I've just created a new group with a colleague and was hoping to just drag-and-drop one of the collections (folders) in my library over to the group library. It sounds as though this is not yet possible?

problem solved! sorry for all the trouble... found a soultion for the language mapping problem and thereby for the bibtex uppercase lower case problem (as I had it with my files...) maybe this helps others too. it would be nice if the following mapping solution could find its way into the official bitex.js although there might be one last problem:
for the workaround to work (around) the "language" field in zotero must map to "hyphenation" in the .bib file in order to work with biblatex as language identifier. this, however, might be a problem for those who find other use for the language field, e.g. emphasising that the title is in a particular language. For this purpose, unfortunately, the "language" field in zotero must be mapped to the "language" field in bibtex. a final solution, therefore, might be to add a new field "language identifier" in zotero that could be mapped to "hyphenation" without blocking the "language" - "language" mapping function...
then, however, I am a total zotero newbe... there are probably solutions I haven't come across yet or just don't know about.

for the work-around the following must be considered:

bibtex.js must include mapping (var fieldMap = { ...};):
language:"hyphenation",

preambel of the tex file must include:

Same problem here. I use Zotero 3.0.7 and Firefox 12.0, Windows 7 Ultimate 64bit. When Zotero is turned on, Firefox freezes in minimized state (not always but very frequently).

It is possible to maximize the window, either by endless clicking on its tab, or by endless clicking on "show desktop" button, OR by right-clicking on firefox tab and opening a new page (it helps most of times).

My bibliography does not show up with the correct APA spacing or indentation. My Firefox is up to date and Word for Mac 12.3.2.

references look like this:

I tried to switch styles and back... and this corrects the bibliography, however it altered the size of the citations in the text and this would not change back.

I also updated my version of APA style but this did not change anything.

Any ideas of what the problem could be?

Replacing the "access" macro with this should produce that result (assuming that you do not place anything in the URL field on items that are not downloaded from the Internet).

Maybe it is only in my head related to the issue... but I hwven't been able to make zotero export the "language" field of each entry and map it (that is: add the language field) to every single bibtex entry. If zotero could at least put the title in {} then I wouldn't have to map language field entries at all. Ok, bibtex tehn wouldn't be able to change the spelling of the title at all... but what choice do I have? thanks for your help!!!

In the first case I also have the problem that it doesn't translate the umlaut ä to {ä} but that seems to be a different problem (although it could be solved by my suggested solution).

Oh, right, okay. When an alternative creator variable is rendered via substitute, it is suppressed through the rest of the citation. That behavior follows the CSL specification.

To render the editor twice in this case, you will need to construct a condition using choose, if, else-if and else.

Hi Folks,

i am working on my own style and stumbled over a problem with the editor reference in the bibliography. I used the havard author-date style to start with.
For testing Reasons i created some fake entrys, one of them is like this: "Tester Klaus (ed.), A testbook (Berlin 2012)", so the Book has no author but an Editor instead.
My citation macros for the author are these:

delimiter-precedes-last="always" delimiter=" – " />

initialize-with=". " et-al-min="3" et-al-use-first="1" />

So citing the book in a footnote makes no problems, the macro "author-short" substituts to editor and everything works just fine. But in my Bibliography i call the macro "author", which basicly does the same as author short, but not in short form. Long story short, in the Bibliography he didn't substituts to editor but to "anon" which is the anonymous call. I am starring on my code know for a couple of hours and couldnt find the error, so i am asking you what is wrong with it?

UI-wise, the right panel is what should be used, and for basic counts, the code is already there. Right now the Z does a count if you select all -- why could it not do the same when you select none?

That is what I suggested in this thread. This Github pull seem to suggest that code has been produced to implement this, and that this code has been merged into zotero:master, but I don't know what that means and when we'd get to see it.

Renaming File from Parent Data loses new attachment and doesn't clean up old

l. Add an attachment named 12.Smith_Handbook CA[1].pdf to an item
2. Right-click > Rename File from Parent Metadata
3. Double-click to open: you get "Attachment file could not be found"

Looking in the file system, this is what happened:
a. A new attachment, properly renamed, was created in a new folder
b. This was not linked to the item, though clicking "Locate..." does point you to the right (new) folder.
c. The old unrenamed attachment still exists in its old folder.

Result: unlinked attachments, duplicate files, and general confusion.
I suspect this has to do with something about the filename, but I have not investigated what exactly. For files with less outlandish file names the rename feature has never been a problem.

I'd like to remind you that some other software distinguishes between Conference Proceedings (Refer format) = CONF (RIS format) and Conference Paper (Refer) = CPAPER (RIS).
Up to now there is no item type in Zotero which matches CPAPER.
RIS and Refer import convert both types to the Zotero type "Conference Paper".
In http://forums.zotero.org/discussion/18247/ris-export-field-missing-for-conference-papers-jf-/ , adamsmith suggested using "presentation" for CPAPER.
However, import and export of "presentation" is inconsistent:
"RIS.js" maps "presentation" to "GEN".
"ReferBibIX.js" maps it to "Report".
"Zotero RDF.js" maps "presentation" to "ConferenceProceedings" but does not map "conferencePaper" to anything.
"Bibliontology RDF.js" maps "presentation" to "Slideshow".
"Wikipedia Citation Templates.js" maps both "conferencePaper" and "report" to "Cite conference" and "presentation" to "Cite paper".

So there are at least three issues:
decide whether import type "CPAPER" = "Conference Paper" should be imported to "presentation",
make handling of "presentation" consistent throughout the translators,
add handling of "conferencePaper" to Zotero RDF.js,

So, maybe it's helpful for someone. Here's how I removed all tags not only locally, but also on zotero's server (I am working with the Firefox plugin):
I followed this instruction concerning SQL manipulation, given by "lmullen":

1. Back up your library (best as Zotero RDF keeping notes and files)

2. Download SQLite Manager for Firefox

3. Search for the Zotero database. You find its path under Zotero Preferences -> Advanced -> Show data directory. The name of the file is "zotero.sqlite"

4. Create a copy of this file (name it for example zotero-copy.sqlite)

5. Open zotero-copy.sqlite in Mozillas SQLite Manager

6. Execute the following two commands one after the other:

delete from itemTags

delete from tags

7. Rename the original library (for example to zotero-original.sqlite; I kept it as a back-up)

8. Rename your manipulated copy (zotero-copy.sqlite) to zotero.sqlite

9. Open zotero and see if all tags are gone

10. Export your library (again in Zotero RDF Format, keeping your files and notes if you don't want to loose them)

11. Delete your complete library from the zotero server (I also had to remove manually all files from my webdav server)

12. Import your just exported library

IMPORTANT:
I don't give any guarantee for anything, but for me this worked fine.
And don't do it unless you're sure you want to loose ALL tags.
If you just want to remove automatic tags, look into the link above. There are some instructions on how to do SQL manipulations for this purpose.

first look: The Primo translator doesn't work for the "Journal Article" search, only for the "Oxford Collections" search.
I can see at some point if that can be fixed - ideally by making it work for journal articles, if not by not detecting items on those pages, but until then this should allow you to work with this consistently.

But once you have R output imported into Libre Office you can use Zotero.
So the question really does seem to be how to get this into LO - you can certainly ask this here, but it does not seem to me to be the best place for it, because Zotero is only of accidental relevance and will not be part of any workflow.

And far as Zotero goes, it also work in several other formats supported by R/knitr, including LaTeX/LyX via the Lyz plugin and reStructured Text via zotero-plain.

Ahh, ...clearly one wants to retain the Zotero functionality as well as have all the lovely Rstudio/knitr/sweave integration, but the current model in R/Rstudio is that one generates simple ASCII text - both for code and for commentary - so there's no place in that model for all the codes, etc. that make Zotero run with Libreoffice.

I suspect that the strategy would have to be to grab the Latex or HTML5 generated out of R/Rstudio and bring that smoothly into LO.

So, there are elements here of LO, Rstudio, and Zotero and the trick is asking if anyone else is trying to square this circle. I think it is worth doing, but many minds...

I am probably not alone in using LO and Zotero for writing and R/Rstudio for data analysis. I am interested to see if anyone else is interested in imagining an improved workflow for these tools.

Ok the R/Rstudio side of things, up until recently, the odfWeave package allows one to tear apart an odf XML file, add R-generated content, and then tidy it all back up into a new odf/XML file. But there are several problems:

- it was a very "batch" approach to things.
- I found it bulky and unwieldy at times
- it lacked the elegancy of knitr/latex, etc.

I am trying to imagine how one might get the same value out of LO/Zotero as one can get now from Zotero. I suppose in my dreams, Zotero and LibreOffice play together sufficiently nicely that you could escape from LO to Rstudio without great clutter or costs.

I'd welcome thoughts on how this might all come together.

I'm not able to reproduce this on Windows XP with the same filename. Do you have your Zotero data directory in the default location, or have you moved it?

(Technical note: That filename shouldn't actually exist, since it looks like it's a data: URI that was incorrectly saved as a file, but that's a separate issue.)

It's a bit tricky: If you actually consult the online version of a book, you probably should cite it as an online source and not a book - most citation styles don't agree with you that a book is a book.
You can remove the URL from the google book entry if you don't want that - if you don't consider it as part of the citation, it shouldn't be in the URL field (you can add it as a link instead to keep it around in case you want to revisit).
