When the character ~ appers in the URL, zotero exports the BIB entry using {\textasciitilde} for that character. When you cite the item from the .tex file, and use the ieeetran bibliographystyle, the rendered bibitem shows the latex code {\textasciitilde} rather than the ~ character.
